First, you'll want to go to Yoshimi > Settings > Alsa tab and set Alsa Connection Type to External, and make sure "Set as preferred MIDI" is checked. Then switch to the Jack tab and make sure Jack Server is "default", "Set as preferred audio" is checked along with "Autoconnect audio".
